Nathaniel Brown opened the scoring in the 28th minute, before Michael Olise doubled the lead in first-half stoppage time.
Dortmund tried to respond after the break with a goal from Fábio Silva, but Bayern managed to hold on until the final whistle.
Saibari makes his debut
Another notable point from this match: Moroccan international Ismaël Saibari played his first official minutes in the Bayern shirt.
Brought on late in the game, the former PSV player is now part of the squad that starts the season with a trophy already in hand.
